This is a question Takashi Iizuka gets asked a lot in interviews. What he usually says is something along the lines of "There were a lot of Emeralds floating around during the classic era, so when we got around to Sonic Adventure, we decided to reduce them down to just seven."
Is there a reason why the super emeralds and hyper forms never came back?
As for Hyper Sonic, that one's a bit more confusing. Christian Whitehead said that the reason the transformation isn't used any more is because Sonic Team isn't interested in introducing "multi-tier power level stuff", because to them, Super Sonic is supposed to be the peak of Sonic's abilities.
Which seems to make sense, until you realize that in Sonic Frontiers' Final Horizon update, Super Sonic transforms not once, but twice, into more powerful forms. And to add more salt to the wound, Hyper Sonic was actually pitched to return in Frontiers as the form Sonic fought the End in, but it got shot down because (again) they didn't want any transformation more powerful than Super Sonic.
Sometimes, Sonic Team can be very confusing. -

Man, you're like a walking encyclopedia.
That's an annoying stance when they clearly made him stronger than Super.
When I was a kid Archie made me think Hyper was Knuckles Super form. I didn'tknow it was differentfrom Super. -

I don't actually think the franchise as a whole would see that big of a change. The Werehog only had a story role in Unleashed, and never appeared again. So I imagine if the Werehog was a separate person, he'd eventually have to be drawn back into Dark Gaia (being made out of its energy, and all that), and wouldn't be able to appear in future games, just like Chip.
The story of Sonic Unleashed would certainly change, though. I imagine Sonic would have to come to terms with an individual who's essentially a malformed reflection of himself, and would have to work together with him in order to save the world. Another thing is, the Werehog might not want to save the world, because that would mean he'd be assimilated into Dark Gaia again and trapped until the Next Time of Awakening. -

Why does Sega allow people to make unofficial games with their property? Other companies squash that right away even though they do not charge. Has there been any official response by Sega about that? -

I don't think there's been an official response, but a few things can be assumed. Sega interacts with the fanbase more often than some other companies do, so perhaps it's a result of that friendship that they allow fangames to exist.
You might remember an annual event that took place from 2006-2016 called "Summer of Sonic". That was an event hosted and organized entirely by fans, at least originally. Sega saw its success, and began officially endorsing it, providing demos of upcoming games, plus other things for the event. It's one of the best examples of how close Sonic Team can be with their fanbase.
And I think Sega's positivity towards fangames only increased when Sonic Mania became a huge success. It showed them that many fangame creators knew how to make a Sonic game loved by many.
