As for Hyper Sonic, that one's a bit more confusing. Christian Whitehead said that the reason the transformation isn't used any more is because Sonic Team isn't interested in introducing "multi-tier power level stuff", because to them, Super Sonic is supposed to be the peak of Sonic's abilities.
Which seems to make sense, until you realize that in Sonic Frontiers' Final Horizon update, Super Sonic transforms not once, but twice, into more powerful forms. And to add more salt to the wound, Hyper Sonic was actually pitched to return in Frontiers as the form Sonic fought the End in, but it got shot down because (again) they didn't want any transformation more powerful than Super Sonic.
Sometimes, Sonic Team can be very confusing.

The Werehog only had a story role in Unleashed, and never appeared again. So I imagine if the Werehog was a separate person, he'd eventually have to be drawn back into Dark Gaia (being made out of its energy, and all that), and wouldn't be able to appear in future games, just like Chip.

Sega interacts with the fanbase more often than some other companies do, so perhaps it's a result of that friendship that they allow fangames to exist.
