Good news is, (if I remember correctly) the writers for the film said they played Sonic Adventure 2 in preparation for writing the film, so SA2 content isn't completely off the table. I'd also expect to see some references to the Shadow the Hedgehog game, because both Jeff Fowler (the director of the film), and Tim Miller (the executive producer of the film) both actually worked on the CGI cutscenes in that, and have expressed interest in bringing the thing full circle by adapting the game.

See, the the reason the second film doesn't give Robotnik a concrete fate is because Jim Carrey has expressed interest in retirement, and Paramount obviously won't want anyone else playing Robotnik in the films (the difference would be too jarring). So, if Carrey is on board with returning, they can just say "Robotnik survived". And if he chooses to retire, they can just say "Robotnik died". Like BDB said, Only time will tell.
Now, in 4 days, the annual "The Game Awards" stream will be air. Given the second Sonic Movie got a trailer at the 2021 Game Awards, I wouldn't be surprised if the Paramount Knuckles TV series gets one (especially considering it's coming out early next year, and we've seen nothing). So it's possible we'll get an explanation of Robotnik's fate there. It seems too early for a full Sonic Movie 3 trailer, but I wouldn't be surprised if they have a short teaser clip prepared.
