 The most infamous rule breaking (At least among fans) is the battle against Blaine when Pikachu defeats a Rhyhorn by thunderbolting its horn.

The earliest example I can think of is beating Brock by charging up his Pikachu's power using the old water mill.

The boosting method aside, none of his electric attacks should work. Geodude and Onix are Rock/Ground. Rule broken right there.

That said, the Hoenn Saga's Thunder Armor stands as the final straw for me. No Ash, you can't zap your Swellow and make it invincible. You just can't.
You know what? I think there's a good reason for this change of direction, this "anime breaking the rules of the game" thing that you're going on about.

Just think, if the animation followed EXACTLY like the games, do you think that would have the same kind of, how should I say this, excitement that the anime had all those years ago? remember, there is a version of pokemon that follows the events of the anime.....

But I'm rambling on here.
There needs to be action in anime, no matter how non linear things get.

 But there's plenty of action in the anime while they're sticking to the rules. Sure, some moves and ablilties look much grander in the show, but I feel that it should at least follow the source material somewhat, y'know? Ash pulling stuff out of his arse on the fly isn't what I'd call following the source material.

It doesn't lead to excitement. It leads to annoyance. Especially considering it always comes down to Ash's Pikachu versus whatever the best Pokémon on the other guy's team is.

 The only time the 'rule breaking' really bothered me was when Leech Seed was shown as basically a OHKO move.
